No, freeShop downloads from Nintendo's servers. If it's not on Nintendo's servers it can't be downloaded with freeShop.

Not only that it will not show up in freeShop until the seed key is provided

It'll overwrite the old one. It uses the same structure.

It's already been updated. TheCruel's version was 2.2.0. arc13's version is 3.0.0.

Correct. TheCruel will never be working on freeShop again for...reasons. arc13 took over the project.

Something that I hope clears things up.
FreeShop itself doesn't actually provide these games and they aren't hosted by freeShop. FreeShop itself actually uses titlekeys to download the games directly from Nintendo's servers and installs them to your system. Basically description says, "alternative to eShop," thus it's still limited to what is on the eShop as well.
So if the game isn't on the eShop, then there's no way for it to part of freeShop either.

Dude, there's a reason why they're called "retail exclusives". It means you can never download them from the eShop servers because they will never be there. Do some thinking next time.

If you want retail exclusive games on your home menu, get the cart, open godmode9, then dump as cia

Or you can go to that iso site and it might be there

It may be out of scope for this project but I wonder if it would be a good idea to be able to setup a personal cdn and host our own backed up games. At that point it would pretty much be hosting the prebuilt cia but eventually Nintendo is going to drop support for the 3ds eshop and it would be nice to still be able to use an app with a nice ui. It could also be accomplished by just a hosted website that lists all the games with info and a qr that links to where the cia is stored and just use FBI to install them.
