I just installed Luma and A9lh on my Japanese N3DS. I am thinking about region changing the system to make it English. Will Freeshop work with a region changed 3DS?

Yes, freeShop is completely region free and will work on any system. This including region changed systems.
I have a Jp N3ds and region changing is not exactly needed unless you want all the menu screens in English and Freeshop will work regardless, as pointed out already. Luma's region/language patching suffices enough and works well and how often do you browse internal menu screens. Choice is yours really

I didn't know they made an MSU cart for the Genesis.... I knew about the SNES one and the library for that is rather large but the Genesis one has very few games+1 -

An FPGA could probably replicate the chip's functionality without buying donor parts.+1
