I put all of my desire themes in the boxes in chmm2 but it doesnt shuffle in my 3ds home screen?

you must press X, put the themes and press X again, even though it seems it didn't work, it actually did.

setted now how long before it rotate to the next selected theme?

How long? Until you loadthe Home menu again. "shuffle" themes means that everytime you load the Home Menu a random theme will be displayed
