yeah it will, i have a 64GB SDXC from sandisk on my O3ds.
you just need to format it with fat32, the console doesn't support exFAT
in fact, people even use 128 GB cards (which are SDXC as well) and even 256GB but with such big storage people had found slowdown issues

So long as its fat32 with 32k cluster size, everything should operate as normal. While there is a slowdown as @migles said, its not really too significant for it to be a problem or make anything unplayable. You won't even notice its actually there.

BUUUUT, certain homebrew apps, like FBI, have trouble detecting the extra space. But ciangel and freeshop both work fine.
