i think you can, it's just that catch rate lower.

Does anyone know if theres an upgrade for the fishing rod (like a super rod)?

I am trying to fish the more uncommon water Pokemon (Goldeen, Horsea, ...) but all I get is Magicarp and Wishiwashi (and I am at the right places)

Pokedex claims it may be from another universe, but origin unknown.
Another universe doesn't have to be from ultra space. Also, it doesn't have Beast Boost, so it ain't a UB.

the games storys kind of short because of there not being any very long caves or any puzzles since hms were removed alot of the routes are short to theres really no warp puzzles like in x and y or a victory road is just a short ice cave with no trainers the games a straight path and it tells you where to go the only challenge in this game are the battles
