I have Sky3DS+ for my N3DS XL. And I can play the games with or more than 4Gs using 3dsexplore. But, can I know what is really trimmed by 3dsexplore? Does 3dsexplore sacrifice the quality of ROM (like reducing the image resolution) or remove the contents from game?

I think it just removes all the "fluff" data, in other words data that is not needed but is there to fill the space for a certain rom size.

When you dump a rom all the memory the cartdrige has is converted to the ROM, for example if a cartridge has 3gb of space but the actual game only weighs 2.8GB your ROM will stil weighs 3GB, that where the trimm comes, it cuts the "null" space with no information,

On the GBA and GC era, games would sometimes store offsets in the executables instead of looking it up in the filesystem, and so trimming those roms sometimes breaks them. DS+ is perfectly safe though, and often gets a smaller size than compression.
