I've got an Emunand set up with luma 6.0.0. I have some gba games on sysnand.
Is there any thing i need to know or make sure of.

Your GBA games will have their saves wiped out. Since you're using Luma, I assume you haven't done any AGB or TWL firm patching. Other than that, you're good to go.

You can use decrypt9 and make a back up of your agbsav.bin if you don't want to lose your saves. Then do everything for a9lh and then use decrypt9 to reinsert your saves. If you don't want to lose game progress.

EDIT: Though, I assume that your gba games are also on emunand, so your don't need to reinstall them.

I am also using menuhax do i have to uninstall configure ect

Nah, you're good with menuhax, you need it for the guide haha. So you should be good to go. Just follow the guide to a T and you will be fine!
You can now continue from 9.2.0 Downgrade(even if you are already on a version from 9.0.0 to 9.2.0).
^what does that mean. do i have to downgrade again

Nope, just do the prep work that needs to be done and skip the downgrading since you are all ready on 9.2. So Section I and III are your focus.

EDIT: 400th post!!!!!!! WOOOOOOOOOOO!

It seems that @Sykoh is reading the older guide. There's a new one using Decrypt9 to inject a CTRNAND already in 2.1.0.
@Sykoh, try reading the new guide from here: https://github.com/Plailect/Guide/wiki/Homebrew-Launcher-(Browser)
Since you already use *hax and CFW you can try using Decrypt9 directly from homebrew launcher.
Using Decrypt9 you will want to do a backup of your emunand partition and restore it at the end of the guide instead of restoring your sysnand backup (but I strongly recommend that you do both backups in the case that you ever want to restore a clean sysNAND back).
You won't need to format your SD card if you want to continue using emuNAND for whatever purpose, but if you want to format it to reclaim the space used by emunand partition (using SDFormatter with size adjustment on or emunand9 format options) you have to backup your Nintendo 3DS folder and copy it back after formatting.

im using the new guide

It must of just been updated. Looks much, much clearer. Thats good.

EDIT: AHHHHH, I see, thats for using the browser to set up homebrew. OP already has menuhax so they went the no browser way (I assume), which is written out a little differently.

Some pages from the Wiki seems to be outdated yet. On a guick navigation that I've done right now I've found some "side guides" pointing to the older version of the guide.
But you may start from the link that I gave you previously since you already use CFW.

EDIT: Just found out that https://github.com/Plailect/Guide/wiki/Homebrew-Launcher-(No-Browser) will recommend doing a downgrade to 9.2.0 on a 3DS that's already at 9.0.0~9.2.0.
This seems really odd. Why would @Plailect recommend this?
EDIT: Dumb me, it's recommended at this guide because this will install a browser and a standard one.

Yeah, OP's quoted text from the guide was taken directly from the new one. I've read the old one so much, its like ingrained in my brain now. Haha.

BUT, it is much clearer what you should do if you are already on 9.0-9.2 from the link you provided. The no browser way has it worded a bit confusingly, should be amended. Hope you have been able to carry on and get it done, OP.

And don't forget to make a back up of your gba saves using decrypt9 before you write emunand to sysnand. :P

Im backing up emunand and sysnand do i need to use NAND Backup (min size ) or NAND Backup
