Homebrew (Q) How do I run a Save File Manager?

I posted this in a thread, but it appears it was overlooked, and I'm pretty desperate at this point so I figured it couldn't hurt to make a thread. Would anyone be able to help me figure out how to run JKSM?

To provide some background, I played Sinking Sapphire (a ROM hack) and it overwrote the Save key (I think that's what it was called?) of my real Alpha Sapphire which was also on the same SD Card. I need to use JKSM (or a similar program) to delete the Sinking Sapphire Save Key so that I can go back and play my old Alpha Sapphire save file with all my shinies/progress/event legends etc. I am having trouble figuring out how to get this working/finding an alternative. Do I really have tamper with my 3DS and use a Gateway just to run .cia files?? If so is there an alternative to this program where I wouldn't have to? Also, I'm using Freakyhax to access homebrew on an Old US 3DS version 11.0.0.33 if that helps.
 
I'm just trying to get this straight. Did the save file itself get overwritten or is it just complaining the save data can't be used?

Sorry, Save Data cant be used is the problem. I redownloaded a second copy of AlphaSapphire which I patched to SinkingSapphire, so I didn't overwrite the original, I just overwrote the Save Key the system was using.
