You know what file1 and so on should be?
What OS are you running?
I only know that it should work with every version of windows.

Well then it must be your fault at understanding the syntax or running cmd itself.
You can use http://ss64.com/nt/copy.html
as reference.
Another possibility could be that you are using an FAT32 flash drive and are trying to create a file > 4 GB on it by merging the files.
Then you need to specify the absolute path of a destination drive with the last argument that is formatted as NTFS or exFAT, etc.

It's maybe a bit too late, but I don't recommend playing Skyward Sword, only if you like Link's animation of picking something up as he will be picking up a tremendous amount of useless bugs and other things, without the game remembering that you picked up the same kind of trash already of course;)
Oh and the lovely backtracking and fetch quests are the best.
With the low difficulty it was also real fair that I had two rows of hearts without investing any additonal time in finding heart containers to make it even easier.

This seems a bit confusing imho, but try this;
-Pack each iso part into their own individual rar files (preferably with WinRAR or 7zip), number the rars as the parts are numbered
-Put all the rars into one directory (organization reasons)
-select all of them (CTRL+A, Shift clicking, whatever), Right click, then click extract here (should be in plain sight with WinRAR, 7zip you have to hover over "7zip" and click extract here)
This should give you a full ISO

No offense, but this method would waste space and time.
Instead of taking up 2x the size of the game like with my approach your method takes up ~3x of it.
Additionally if he wouldn't select the save without compression option in one of those programs he would also have to wait for the PC to compress the files just to extract and merge them later again.

I'm just saying what I know :P
I'm used to this method since I dump my own backups (they come in parts when dumped)

Try http://hjsplit.org

Windows copy should work. Make sure you use the /b option to indicate they're binary files rather than text.

copy /b source.part0.iso + source.part1.iso + source.part2.iso destination.iso
