Quick summary - I have RxTools 2.6 on EmuNand, and I can run cias just fine. I've heard you need to install GBA cias to both SysNand and EmuNand for them to work, so I've tried doing that.

On FBI, I chose to install the cias both to SD and NAND, but all that did was create un-ending gifts with black boxes in the home menu. So I figured I had somehow to install FBI on SysNand, and proceeded to do it through the RxTools menu.

After a supposedly successful installation, I went to SysNand and tried using the Health and Whatever app to access FBI there, but it just opens the normal app. My SysNand is on 4.2.

I've even tried installing it manually, like a post from gbatemp would advise, using 3Dnus and injecting it into the SysNand dump, but I couldn't find a way to reinject the dumped NAND to the SysNand.

I have made videos for the Brazilian audience showing how to downgrade and then install RxTools, so I'm contributing to the scene somehow. Now I'm the one who needs a hand! :) What should I do?

*facepalm* You don't install them to the NAND. You also need the agb_firm patch installed. Also, use the H&S injector tool. It works a bit better.

But I've always heard you gotta install them on both SysNand and Emunand for unlinked nands, which is my case. The GBA tutorials are always very confusing and contradict each other at times.

In any case, is there a way for me to un-do the mess I may have made (like the black boxes of oblivion) and install eveything properly?

Like, re-doing all the process? I admit I did my downgrade and then installed RxTools 2.4 first, based on an outdated tutorial from July 2015, but as it worked and I had no idea on how to upgrade to Pasta or anything else (I've searched for tutorials, but again, most aren't noob-friendly), I went on with it.

If you have unlinked NANDs, I think for GBA games and DSiWare you have to install to both NANDs.

I know where the confusion is coming from here. You still have to install them to the SD card, but you have to do the installation twice; once in EmuNAND and once in SysNAND. If you use the NAND option in your CIA installer, you get the black box.

Yeah, you have to use the SD option.

Ahh so that solves that bit of the problem! Thanks, both of you. :)

Now, how would I go with installing the cias on SysNand? I've tried to install FBI to SysNand through the RxTools injection menu, but whenever I open the H&S app on SysNand, all it does is show the regular H&S stuff.

so to Install the gba .cia in sysnand, do I need to install it through fbi in emunand onto the NAND, or do I need to setup fbi in sysnand and install it to sd there?

This is why my NANDs are linked. I only have to install them in emuNAND.

Use RXTools to inject FBI into health and safety, then just launch it in Sysnand and install to SD.

Edit: I'm one one of the RXTools nightlies, so I don't know if 2.6 supports health and safety injections

I've tried to install Pasta but I am really clueless on how to do it. It seems to be .3ds version only, and I don't have a Gateway. I used the gateway launcher thing to install RxTools 2.4 first, but that was all.

Try using miniPasta. It works for me, while RxTools never does. Also, there is a .3dsx version for Homebrew Launcher here: https://github.com/d0k3/MiniPasta/releases

Pasta is most definitely mainly a .3dsx, I don't know where you're looking but it's not the correct pasta thread. Rxtools should work fine though if you have agb_firm patched and selected in settings, and have the game installed to SD on sysnand and emunand. If it still doesn't update to the nightly.
