Hi,

I have read about online competation ''Kanto classic'' so I would really like to join there, but since I do not own a copy of Omega ruby nor Alpha sapphire, instead of that I have installed cia file on my emunand, can Nintendo ban me or something bad can happen? Thanks in advance

No so long as you dont cheat or enter pokemon you think may be hacked in, this includes pokemon received in trades or from friends.

The CIA is the game it just looks like you downloaded it from the eShop since the CIA version is from the eShop or the legit pre installed version..

Yea but isn't there any kind of way to block players with fake games? If i'm not wrong I need to register my copy of game online with code which I was supposed to get with game so I can enter cometation?

Register for a PGL account here http://3ds.pokemon-gl.com/ Do not lie about anything (you can get disqualified) and link your game to your pgl account.

I tried to register myself this morning and a few seconds ago, the site refuses to log me in. Am I the only one who can't access my account on the Global Link website?
