Homebrew Can No longer install cia files? Strange error

Hello,
Here's my strange situation. Originally, I had EmuNand and attempted to unlink the NANDs via Tiny Format. The app never gave me the option to select which NAND was formatted so I believe both of them were. Since then, I've re-installed EmuNand (I am using ReiNand CFW) and now for some reason I have two seperate folders in my Nintendo 3DS folder, even though the two NANDs are still linked. Ever since re-installing this new EmuNAND, I am no longer able to install cia files. I get this error:

This happens when attempting any cia file that previously installed with no issues. What should I do?

Yes, I placed the "title" and "import" files from the CFW into both Nintendo 3DS NNID folders, just because I wasn't sure which one it was booting from.

Perhaps when I reinstalled Emunand on the new SD card or formatted both NANDs with Tiny Format, it somehow undid my ReiNand CFW? Although I am able to access the main ReiNand menu via menuhax... Is there a way to uninstall and reinstall the CFW? I don't mind formatting, I've lost all my data at this point anyway

A CFW doesn't need to be installed. They simply boot your EmuNAND with signature checks disabled. Might as well try to delete all your ReiNAND files and make sure you grab the latest one. Make sure it's from @Reisyukaku official GitHub, and make sure you grba the firmware.bin file from the description of the project on the GitHub page.

I'll give that a shot. I'm wondering, since I'm deleting the ReiNand files anyway, would it be smarter to just format my entire SysNand and SD card and start from scratch? Then just reinstall the CFW and EmuNand again? Or are there files I need to keep?

I wouldn't format, but that's up to you. If you plan on fully formatting the SD card you'd have to reinstall MenuHax for your SysNAND etc. You could also format just the EmuNAND by formatting inside the System Settings of your EmuNAND, which should not wipe anything else.

Really?? Would that work even though my SysNand and EmuNand are not unlinked?
If they're linked it will delete everything inside your Nintendo 3DS folder, meaning all games and everything installed in SysNAND.
Why are they linked though? Is there any reason to not unlink them?

ReiNAND has a lot of weird issues as of lately but the dev itself can't find any. I also got this weird error when trying to install any CIA via Ninjhax on Rei EmuNAND mode...
What I did to compensate this is to simply install a CIA manager on SysNAND first, then copying it over to EmuNAND, then resetting SysNAND to unlink both NANDs and yeah... Messy but it worked.

How do you choose to only install something on SysNand? I am unable to open HBL or CIA installer unless I am in EmuNand. Even when it's installed there, it appears on both because they are linked

TinyFormat only formats SysNAND, the EmuNAND is untouched. When you reset SysNAND simply set it up again, get Ninjhax working again to then set up Menuhax, once Menuhax is working start ReiNAND over it.
