If I downgrade on 9.2, and I install non-legit .cia, if after I will return on 10.3, the non-legit .cia will be there?

That's not how it works. Non-legit cia are unsigned. In order for unsigned code to run you need to boot through a CFW that allows unsigned code to run.
To do this you need a FW with exploited kernel access that can launch CFW.

If you are on a FW low enough to run a CFW yes, the entire point of a CFW is to allow unsigned code to run.
