Unfortunately that doesn't work either.

Made a new folder called "Themes," and I put the custom theme I want into it. Tried again and I get the same message.
Did you use the Theme checker first? It creates an icon file for the themes if it is missing which is needed to not get that wrong structure error.

That's where I'm having trouble. I literally can't complete half the sentence of step 0.a. As soon as I choose a themes folder, it gives me the error message I've been getting. It won't even let me click "Start Verification."

Okay I think I realized, make sure you still have the sub-folders, you need to have Custom, Custom NSFW, and Oficiales in there exactly like the example. I just tested by checking the entire example folder and it worked. Put your themes in the correct sub folder within that

I dont know if im doing something wrong, but here is the issue

I check with Themechecker and it tells me all the themes are good to use

Then i go to Howling theme, add the themes, and compile to USA, my region

it saves with no problem, gives me CIA, i put it into the sdcard, install de CIA using FBI, and then when i go to check on Themes, there´s only the standard Black, Yellow, Blue, Red, etc, color themes. Nothing else, am i doing something wrong?

Have you ever installed themes previously? I noticed when I made a pack and installed it but wanted to add more it wouldn't work until I uninstalled themes first.
Go to system settings, data management, Nintendo 3ds, downloadable content, and delete theme.
After that just use fbi, bbm etc to install a new theme pack cia

You can change theme from your home menu. Also (this may not happen to everyone) CHMM2 sometimes uses the wrong bgm.ogg when I shuffle too many themes, this obviously doesn't.

Any benefits to using this to install themes over using CHMM2?
Benefits:
  • CHMM2 has a weird interface (this argument you can ignore, maybe some people actually like CHMM2)
  • This tool doesn't need you to launch things to change your theme once your themes are installed on your 3DS, just go to your theme menu
  • Once installed as .cia, themes may be faster to browse than in CHMM2 if you have tons of them (don't try to put 700 themes in CHMM2's folder, but I don't know if it lags with 100)
Disadvantages:
  • You can't have more than 100 themes using this tool (the limitation comes from the home menu, not the tool), so ok, CHMM2 lags with 700 but it does support 700
  • Themes get killed when you access the eShop (you have to install them again), while they stay if you used CHMM2
  • If you find/make a new theme that you want to add to your collection, you have to generate the .cia again with this tool, while with CHMM2, you just drag and drop to your (micro-)SD
And I think I heard something about sound looping with CHMM2 but since I gave up on that one pretty soon due to the interface, I can't tell if that's true.

You have to make a another folder, don't use the sample one. I think you can just rename it or just copy the entire folder and rename the copy.

The folder you have selected must have 3 folders inside:

Oficiales
Custom
Custom NSFW

Also, it MUST NOT BE a sub-folder or the folder where "Howling Theme Tool v#.#.# (EUR, USA, JPN).exe" and "Theme Checker v#.#.exe" theme checker are.
Also, ALL the chars in the folder path MUST BE ANSI, so do not include Stars, Emoticons, Chinese, Japanese, Korean, Russian, Greek or Thai chars in the path. Write something simple like "Themes"

So, How to make it work? (error-proof mode):
Copy "Howling Theme Tool v#.#.# (EUR, USA, JPN).exe" and "Theme Checker v#.#.exe" to a folder
Example: "D:\My Apps"
Copy the "Example Folder" to somewhere else
Example: "D:\My Themes\Example Folder"
and done

Yep.
But I went into the eShop and now my themes are gone.
I think I'm going to install CHMM2, since I'm frequently using the eShop.
Anyway it's a great tool xD

So, a Mac port it's out of my hands.

We have 2 options:
1-Yell at Indigo Rose developers to add an option in the next AMS to create mac executables
2-You know how to code and I will help you to create a port to mac in any other coding lenguage. In the end, all that HTT do it's to arrange files, to call apps via command line and to convert icons from a format to another.

Any developer that wanna create a mac port it's free to contect me.
 
For some reason, when I install the .cia it excludes the the last two themes of the list (first two if I use the Z-A arrangement).
Why is that?
I'm not complaining since I don't use or change themes a lot but I'd like to know anyways. I'd rather make it not happen instead of wishing making it not happen.

Despite that, it's an excellent application, thanks for your hard work.
