Yes the CIA is simply a container you can delete it once the CIA is installed.

Yes thought sd card management in the system settings

Edit: misread yes you can delete the actual cia after installation

since this is a cia question i thought it will do good here, im going to get a gateway and use .3ds and .cia so would it be best to get 2x 32gig sd cards one for a gateway and the other for the 3ds?

Yes, but you don't need a gateway card anyways you can just get a single 64gb card and use rxTools
