You can still backup the saves with Savedatafiler, but you don't have to.

All you'll need to do is backup the contents of each mSD - create an emunand on the new internal mSD - swap contents.

If i remember from when I did this way back when the process is not that simple as just moving files, you need to download emunand tools on your pc and make a clone of the emunand, then reinstall gateway and emunand on the new SD card, then go back to pc with the new SD card and inject the emunand you cloned back into the SD card.

I believe the thread is somewhere around here (might have been started by me actually) that offers a much better description, as a side not when I did this I lost certain files for example during persona Q my map data did not come along for the ride but everything else did so keep that in mind.

Yup, he's right. Here's the Emunand Tool you want to use - https://gbatemp.net/threads/emunand-tool-release-and-support-thread.359239/

If you're going to be installing all your current games in CIA format, then yes, you want to use SaveDataFiler to backup each of those games and then use it to inject them back in the cias format later.

do i need cubic ninja im using the n3ds and on firmware 9.0

How are you booting into Emunand right now? Profile exploit or CN?

Nothings going to change if you're just swapping mSDs. If you're asking about Emunand Tool & CN, then no, Emunand Tool is a windows program.
