You knowing look back I haven't tried another one. What's a good SD Card should I get to rule it out? Samsung or Sandisk?

To rule it out any genuine micro SD card will suffice. But I would recommend Samsung, SanDisk, Kingston, ADATA or Transcend; really any reputable manufacturer. They are also roughly the same price so there won't be much in it, just makes sure it's at least class 10.

This is a U3 card capable of over 80MB/s writes and 90MB/s reads: http://www.amazon.co.uk/Kingston-Micro-UHS-I-Memory-Adapter/dp/B00RVNGGT8/

It flashes 3 times when inserted in 3ds?

No flash at all

Okay I'm on it. I'll try it out and let you know how it goes.

Sky3DS flashs if no SD inserted. If yours doesn´t blink anyway, this means could be a defective SKY3DS.

In the end it seems like my 3ds because my idiot self forgot to try it in another 3ds to which it finally worked and there are no problems with switching the games. Thanks for everyone's help.
