I assume the gateway site will crash as soon as the update gets released lol
but I am sure other users will re-upload the files elsewhere.

Yeah, and it's not just as simple as downloading a file from their server and then placing it on your own. Their QR code must be specially made and have some instructions on where to download it, as well as opening up the exploit.

You'd better appease her though, she sounds pretty fed up of sorts. Take her on a date or sumthin', whatever you youngsters do these days.

Two options.
You can trim them with NDSTokyoTrim (not sure if it's 100% accurate for all games), or split them with Gateway's ROM splitter. Though you can't split online-enabled .3dz games.

Or yeah, you could format to exFAT like you did, but the card won't be readable on some older devices and operating systems.
