I really wouldnt know the reason. Maybe the card is too big and the 3DS needs a little bit of time more to boot.

There's a specific SD format tool nintendo recommends. I recently upgraded from the standard 2GB to an 8GB micro SD. I then had performance issues similar to your own and upgraded to a 16GB SD with 90mb/s read that is not using an sd to microsd adaptor. Still seeing the same boot slowness after the change. I think it is related to the size amount of the card along with loading of themes which is unfortunate. I miss my 5-10 second boot.

Change the 64g with the 32g and it's way faster~ Guess the 64g isn't the best for the 3ds
