Yeah, deleting it in system settings already deleted the folder so that wasn't the issue.
Still wondering if there's a way to erase that "favorites" list without having to decrypt and edit my NAND...
even if you were to edit your nand you couldn't write it back - well, it would need to be signed etc, right?

You can dump your NAND, generate xorpads and then use padxorer to decrypt it... can't you just edit a file, then do the reverse of what padxorer does (this is where I'd need help...) then write it back? Or is the signature in that part you remove from the file before extracting the FAT16 partition?
At any rate, I fixed it myself. If anyone is curious, what I did was: Redownload two of the themes I purchased (remember, those got erased when I wiped the DLC data), then set those two as favorites and un-set the built in Basic themes. Saved it, then deleted the DLC data again. That reset "shuffle favorites" back to having nothing in it.
That's probably not the best way to do it, but it worked.
I still, however, have this weird situation. When I turn my 3DS on from being powered off, there is no theme there, it uses the "do not use a theme" setting. If I then close the 3DS to put it in sleep mode and wake it back up, the theme shows up. Very strange, and I wonder how to fix it...
basically maybe there is a set time it waits when booting to load up the exdata which contains your chosen themes, maybe your new card takes slightly longer to initialize so it just boot up with the default "no theme" rather than waiting for the SD to initialize and load up the themethe favorites was added in 9.4 with the theme shuffle feature, basically you can tag upto 10 (iirc) themes for auto shuffling
in regards to the OP's issues, sorry i have no idea....maybe the new card takes longer to initialize so the 3ds just carries on booting and doesn't bother setting the theme or something

well if the card is working fine, it may just be that it takes like a second longer to get into the "ready" state.....not a fault, just how it works.......i can see how it might be a bit annoying, suppose looking for someone with the same model SD and seeing if they have the same issue might confirm its just how it works....even someone else using a 128GB card might give a better indication of if its down to the larger size or somethingIs there a way to test that sort of thing? I can use CrystalDiskMark to test the actual speed of the card, but that's once it's already been initialized by the card reader. Never had this problem on any other SD card I've used, so if I have to send this thing back for a warranty replacement, I will...

yeah your "selected theme" is stored in exdata on the SD card, so thats probably whyI have a 128GB MicroSD in my phone, I suppose I could always swap the two temporarily to see what happens
What gets me though is that the "basic" themes aren't even stored on the SD card. You can totally erase the theme data and they'll still be there, but yet it won't let you select one without having an SD inserted.... huh.
