I know what it means, I'd just like to be able to play my Pokemon Y on both an emuNAND and a retail console without having to wipe my save data, but it looks like I'm completely out of luck now.

Plus, I'd like the XY 1.2 patches.

That's most likely not possible anyway. Even though they now support the new SDK/encryption, that doesn't mean they will use the 6.x+ encryption key for game saves. Those are two different things and the save encryption key is not accessible. It's initialized in hardware by the bootloader and is only accessible from the bootloader, and since no one has hacked the bootloader yet, getting the key will not be easy.

So if i download the update for Pokemon Y while in Emunand, can i play the game online not using Emunand, Same with Mario Kart, or can I only play while in Emunand now.

If you read their news post, they say they are targetting their savegames subsystem next release. They also say "retail gamecard" users will be happy with the next release. I think this means they are planning to fix the 6.x encryption key issue for savegames *and* the 128kb vs 512kb savegame issue which will allow ppl to switch between retail and GW savegames without problem.

are you downloading it from the message that comes up on the home menu, or did you find it through the eshop?
maybe you are using the wrong region of game for your 3ds

I went to the Eshop and tried to download it.
Now I'm trying the other way.

if you need a tutorial for this, you really shouldn't be trying to use beta firmware at all.

its pretty much exactly the same process as all previous updates...a tutorial is completely unnecessary

hmm... i assumed you did it when the game told you about the updated (to press Y to go to the shop etc)
but if you went to the eshop yourself... i'm not sure why it's not working
