Hacking USB Loader GX no longer recognizes HDD

So, I unplugged my HDD from the back of the Wii U recently to transfer some large files from PC to PC (and I don't have an SD reader on hand), then I go back later to connect the Y-cable to the HDD then to the Wii U ports in the back, the data end, with the blue tip, is in the top bottom port with the power port in the bottom.

RetroArch Wii does indeed allow me to navigate the USB root, look for ROM directories, etc. however, when I load USB Loader GX, it hangs at "initializing USB" and refuses to continue; twice I've had to reboot the Wii U. Is there a reason why it no longer goes past the screen? Should I try swapping ports to see if it works? This is really weird.

Had them in the wrong slots, just swapped the data and power ones around and it worked

Bummer, that's not my problem. I have my drive behind a powered port. The LED is on, there is no clicking, the WiiU sees it but none of the Homebrew stuff will write to it or read form it. WiiFlow can even use the filebrowser. I'm stupmed.

The drive is behind a powered hub. I've been able to get clean rip to work with it too, so i'd be surprised if its a power issue. Before i had the drive plugged straight into the WiiU and it would click and not load or do anything, after i put it to a powered hub the WiiU recognizes it in WiiU mode and cleanrip will work with it in vwii. But USBLoader GX won't do anything with it, wont detect or anything. The little LED even turns off when i start USB loader. Wiiflow will see and let me browse it but it tells me there is no free space on the drive. I tried swapping it from 249 to 250 but it didn't seem to matter.

Trying deleteing all your cios's and reinstalling them. Its possible that one more of them could've become corrupted

I'm assuming that you mean write over them yeah? I'm fairly new at this, so what i will do following your instructions is repeat the d2x step of truth's tutorial. If there is a different step i should try let me know.

There should be an option to uninstall each cios, when your on the "slot screen" or w/e you want to call it. There's an alternative button for it. Alternatively, you could just try to overwrite them. There could be a conflict in doing so, but there's only one way to find out :P
