Hardware 3DS Save Data Encryption?

Two part thread here; a warning and a question.

Warning

So I got the Zelda XL bundle last week, and I couldn't be happier with it. Problem was my regular 3DS with ambassador titles on it was back home and I wasn't able to get to it for another week. After doing some research I found that doing a transfer to my new system would combine all of the titles onto one system. So I went ahead and confidently used my code for A Link Between Worlds. Played through the new title with just a tad bit of lingering hesitation and got all the way to the final dungeon.

Then I was able to do the transfer, and long story short everything transferred over just fine. However there was a single exception; the data on the target system was completely wiped. I don't know about Mii's, photos, or any of that garbage but my eShop download was gone. Now why Nintendo didn't utilize their "backup save data" tool to preserve game saves during transfers I'll never understand. But the kicker is even if you did backup your saves beforehand(either use the tool or transfer your SD contents to a PC like I did) it doesn't matter since the tool wipes your SD card and encrypts any data you try to store on your computer for later use(And no one has cracked it, it's like government level apparently). Re-download the software to try restoring and you're completely screwed(I tried for hours). There's no way to transfer saves for downloaded titles after a transfer.

Now does the tool work for cartridge saves? Nope. So I suppose the only feasible use is if you run out of room on your SD card, but with the majority of titles in the eShop it isn't possible since the games are so small. And if you're downloading all of your 3DS titles, save yourself massive headaches later and just buy the cartridge. They're safer, can be sold, and are the EXACT same price(big mistake Nintendo, HUGE!).

Question

Is it even possible to do this, or was I screwed from the start? I'm guessing there's nothing I can do with the save file even now.

So obviously I'm an idiot and didn't heed the warning about wiping data but can you blame me? I looked around to see if this was the way to go but everyone was more worried about whether titles would transfer or not(as was I). It looks to me like this was never possible. Guess it's an excuse to replay the game next time I have a week of nothing to do, but man, I was so close to the end lol.

But his saves are gone forever.
Right I still have access to the titles in my eShop(hence me saying I'll just have to finish the game some other time) but I do still have the encrypted save file, or what I believe to be it. The file is only like 128kb I think.
