A couple of notes: when using Direct Save mode, you cannot save using the in-game menu. This makes sense since the saving happens within the game, transparently. There's a potential bug at the moment that can be triggered if you open the in-game menu while the game is reading or writing data from/to the SD card. This will be fixed in the next release (I will add a lock so that the menu cannot be opened during these intervals).
I did test the german pokemon mentioned and it worked for me (at least in the emulator), feel free to send me ROMs/savegames and I can test them too. Same for the Minish Cap, worked well for me. Not sure what could be happening. If you don't plan to use the in-game menu (with direct save is less useful) make sure to disable it and try again. Also make sure that your saves are ok.
Also worth noting that Pokemon ROM hacks *won't* work in most cases. This is due to a mixture of: lack of patches for them, superFW cannot distinguish between a rom-hack and the original game in many cases, and the hacks using different signatures for stuff like saving. If there's a hack that's opensource (ie. on github) I could try adding support for it and/or figuring something out with the developers so that their game works well on lesser carts like the Supercard.
You can boot SuperFW + Supercard on your slot 2, and launch GodMode9. That tool allows dumping slot1 games. It will dump it to your Supercard SD card.Is there support or some sort of tool that lets you read and write files from slot 1 on a DS to the GBA slot 2? Would be useful for the miniSD without having to find an adapter
When it cant remember configuration files it maybe related to a bad battery (they are known to have bad batteries, at least that was my case, since config and save files would be erased after a while)."Remember Config" doesn't work
For example "Patching: patch engine" always goes back to "Inbuilt database", which doesn't work for some games.
Also same thing for for the save mode.

For your NDS problem, I had something similar when using bad formated SD Cards, something related to the table format used for the software. Originaly it will work with only 2Gb fat16 formated SD Cards, but after using SuperFW it seems to work fine with most SD Cards size and also Fat32.Hi all!!
I've installed SuperFW on my SuperCard and in my GbaSP works perfectly while if i use that with the NDS it just shows all the files and folders without names and all with 1k (i guess means 1KB) of size of the files like the pic that i'll share now.
i've tried with various microsd but still have the same issue so i ask help about solve all this. I'll also share a pic of which Supercard is if can be helpful (it uses microsd cards) and hope to solve that.

What SD card are you using? (brand, size and speed)
How did you formated the SD card? Did you use the Windows inbuilt formating menu or used another software?

If still doesnt work, maybe try to cleaning up the contacts on your NDS GBA cartridge reader, maybe just a bad connection since you said it works on your GBA.

Need help with a save file migration;
I just got a supercard SD to use with my GBA-SP. I am trying to migrate a save file from another flash cart I use in a GBC, but that flash cart uses .srm files to save (the game is Pokemon Blue). I found a few converters online, but none of them actually load, even when manually using the SRAM write function. I can get the .gb rom to save, but it will not do so automatically, I do have to use the manual read/write process every time I boot the game.
Is there a way to make this firmware use .srm files, or is there a converter out there that is known to work? Also, is there a way to make it load save files automatically? having to remember to write before turning off after a save is going to cause lost progress I am sure.
Any help would be appreciated, thanks.
If other GBA games works in your NDS I don't think it would be problem with your slot two, so it could even be related to your microSD slot in the flash card, bad flashcard battery (there's many issues caused by a dried one) or even bad solder joints in the flashcard PCBHey first thanks for the reply.
Anyway i've tried with 3 different micro sd: a trascend one of 8gb,an hp one of 4gb and the stock micro sd of the flashcart all formatted in fat32 with the windows inbuilt software, che crome os one too and tried now the guiformat but any of that softwares worked.
i'm looking now for anothe ds that sure have in a box but have to find it meanwhile i'll try to clean the slot and tru again.
The other flash cart produces 32kb saves, I have used a few converters to pad them out to 64kb, but that is as much as I could find. The supercard with superFW firmware produces 128kb saves, and it seems to overwrite the migrated saves automatically if I am not careful about my order of operations. It seems to want to write a save file for the last loaded rom on boot, so I need to have another rom loaded before I attempt a migration test. But those overwritten saves seem to be empty unless I manually dump the SRAM to the save file (and then I have to manually reload it before starting the rom to get it to read the info and let my continue).I had the same problem with my save file from Crystal Clear and I couldn't have it working.
Some problems with save files are caused by the flashcard battery being bad, so if you're having trouble making the saves stick after a shutdown, replace the battery (solve problems with GBA save files at least)
About the save convertion, there's really no need to convert then, a simple rename of the file extension will work most of the time. Simply rename .srm to .sav and it should recognize no problem
The thing with this flashcard is that the .sav file it creates are 64KB (if I remember well) and most other emulators creates a 32KB save file. (Or the other way around)
I've tried filling then with zeros, converting, creating a new save file and just replacing the data on the file that the flashcard created but nothing worked.
I believe @odmretro said something about using goombasav to convert and test the function, since it uses goomba color to emulate the games, but I haven't received info back from him and I don't have a windows machine to test it, so I just gave up after picking a proper GBC flashcard.

Have you stressed the usage of the flashcard with your GBA? Maybe somewhere over heavy usage you could find a problem in a game or function and we could rule out some other cause.
Anyway, if you can disassemble the cart and just rub some isopropyl alcohol with a brush on the board and microsd slot, give a try.
When I replaced the battery on mine, I saw some little balls of tin over some pins of the ICs from residual solder.
You can never trust a good job from such a cheap device.
