CFW not appearing on home screen only in the system data?

PLEASE help, I had just recently modded my old 3ds xl and followed the steps and modded it successfully. I wanted to give the 3ds to my brother so he can use it, I installed the necessary firmware and some QR codes for things like pictochat and the hshop, as well as several themes from theme plaza. As I was deleting some old game demos from the Nintendo eshop, the custom firmware disappeared on the home screen as well as those demos, however, the CFW apps are still in the system itself. Only the main system apps appear on the home screen like N3ds sound, AR games, face raiders, and whatnot, the only things that stayed was pictochat and the custom theme I installed. I followed the steps on the 3ds hacks troubleshooting post-installation guide and still nothing. I checked for any errors on the SD card and there's no sign of corruption, it was a new SD card afterall (it's 32gb btw). I did try to soft reboot the system with an update but the system was already up to date before the hacking process, could it be that I forgot to install something or a file out of place?

I copied the SD card files into my PC with roadkil's unstoppable copier then reformatted the card to check for any errors. While the card still has no errors, I put the files back for the 3ds and the apps are still missing. I tried to use a new SD card doing the same process as well as using h2testw again, still nothing. PLEASE if there's anyone that has dealt with this issue before and can help provide different solutions I would really appreciate it. The 3ds hacks guide really doesn't cover this problem, I'm at a dead end at this point and I'm starting to think I'm better off starting over the modding process.

Which steps did you follow, specifically? What happened when you followed them? And how did you check for errors?

Also, I don't know what you think this means. The "custom firmware" usually doesn't appear on the homescreen.

Sorry if I was unclear, the official 3ds hack guide to mod a 3ds device. I followed it thoroughly from start to finish and each step was successful without any trouble to proceed. What I meant by custom firmware is the modded apps like FBI and Universal Updater. When I finished the modding process those downloaded as expected but since I deleted the old game demos all that's left now is the device's main apps. As I said I went to the official 3ds hacks guide and tried to fix the problem on the troubleshooting page (post-install). When holding select and powering on it had showed Luma was booting from the SD card, but with the issue still at hand, I followed the steps to fix the home screen issue

I really don't want to guess about what steps you were looking at and whether you followed them correctly.Why don't you just post a link to the specific page you were looking at?

You also still haven't said how you checked the SD card for errors.

The link above is the guide I used to get started, I followed the steps and was able to proceed normally and as instructed. I had also cross referenced a video showing exactly what the guide was instructing me to do, I followed this guide then the video to double check since this was my first time modding. Let me know if you need the link to the video as well.

This is the page I used to fix the issue, under "error message on boot" I clicked on home menu is missing installed applications and tried all the steps from top to bottom, even running h2testw with no signs of corruption.

When you used h2testw, did you copy everything off the card and re-format it first? h2testw is only useful when the card is completely empty.

This is why it is important to be precise.

I understand that, but it didn't mention it in the guide so I didn't think about doing it. Are there specific files I need copy from the SD to do that or is it everything within the SD card?

I already said "copy everything off the card". I usually suggest Roadkil's Unstoppable Copier just to avoid surprises, though it is not strictly necessary.

What were you going to do? Not copy the NAND backup, and then format the card, and then lose your NAND backup..?
Since this is my first time modding a 3ds, this is why I am trying to get as much help as I can get in this issue. Apart from the what that guide has told me, I haven't done anything to the console or the SD card yet. As I mentioned, there isn't that much information about this particular issue so I wasn't sure what I needed to do if these methods didn't work or if no one could help me. That's all. I probably would've tried to copy that Nand back up into the card as a last resort, not format the card after doing so.
 
Once again: copy everything off the card (preferably with Roadkil's Unstoppable Copier), format the card, test the empty card with h2testw, and then copy everything back to then empty card again if the test is okay. That is sometimes enough to fix some problems.

Merely copying the NAND backup to the card isn't going to do anything itself.

I was out most of today but I finally managed to transfer the files with roadkil. Although I noticed there were some changes between the SD card and the folder in my computer? The files that were transferred into my computer folder (the left side) doesn't have anemone inside and the shortcuts folder is missing within universal updater. There is also another universal updater outside the 3ds folder but not in the SD card. I just want to make sure if this matters or not, if so can I just individually move what was left behind into the computer folder? Or should I begin the transfer process again?

The main advantage to using Roadkil's Unstoppable Copier is that it keeps a log as it copies files and will tell you explicitly if it encountered a problem trying to copy anything. Did you look at the Unstoppable Copier window after it finished copying?

As far as the information below, I don't think it detected anything unusual. If I should look for anything strange, would it be here or in one of the files itself?

Okay, so it says it copied all the files and didn't skip any files. I don't know why the copy would be different from what's on the card, then. I really can't make any guesses about what you might have done.

I wouldn't know either since I didn't do anything else but what was asked. Can I at least move in what was missing into the copy file so I can reformat the SD card? Or should I just leave it as is and hope for the best?
 
I don't know what you did! You say you copied the files, but somehow, even there are no errors, the files in the destination are different from the source. That's not how copying files works.

Maybe you should get someone to help you in person.

So can I or can I not individually copy the needed files into the copy folder? If there hasn't been any issues found in the SD card before, especially after using this software, I'll do whatever I need to fix this issue even if I have to start clean and try again with the guide. Unless you would want me to walk you through with each thing that I'm doing from now on?

We seem to be having great difficulty communicating. I'm not confident anymore I can help you. Perhaps someone else will chime in and explain this better.

I don't even know what this means. All you need to do is copy everything on the SD card to some folder on your hard drive, format the card, test the card, and copy everything back again, exactly the same as it was. I don't know why you would end up with different files on your hard drive than you have on your SD card. I can't explain it any better.

If something went wrong, you should probably try to copy everything on the SD card again to a different folder on your hard drive, and hopefully this time everything will be copied.

If you don't mind spending money on a new SD card already, then you can also get a new SD card, format the SD card as FAT32, test the empty card with h2testw (just in case), and copy everything from the old SD card to the new SD card.
