How can i build WAD Manager?

Wait what? You're on Linux? Then why don't you try to compile in Linux? You seem to over complicate things. I can't really help with windows.
Just install with pacman and then replace the folders in /opt/devkitpro

I installed devkitPro with pacman
If on Debian like:

Open a terminal and type:

wget https://apt.devkitpro.org/install-devkitpro-pacman
chmod +x ./install-devkitpro-pacman
sudo ./install-devkitpro-pacman

sudo dkp-pacman -S wii-dev
Type 'enter' to install everything.

Now logout and login. Simpler way to have environment variable setup. Test your install by compiling the Wii examples.
The old Makefile's dont work after installing it and not replacing anything. The latest one works and builds. What should i do to make the older ones work?

Are talking about the examples/wii Makefile?
The latest examples can't be compiled with an old devkit. That's the whole point right?
Delete/rename the examples and try with older examples you'll find at leseratte's website.

The problem is... how do i put the old devkit on Linux? What do i need to replace and with what?

Ok, i downloaded it and replaced it, but when i try to build the example it says "cannot find -lwiiuse".
Where do i download this library?

Did you copy libogc folder too ? Please re-read :

- Download devkitPPC r19 : http://wii.leseratte10.de/devkitPro/devkitPPC/r19 (2009)/
- Download the libs from WiiXplorer : https://master.dl.sourceforge.net/project/wiixplorer/libogc-devkitR19_18-02-2010.zip?viasf=1
- Modify wadmanager Makefile

Your /opt/devkitpro should contain :

devkitPPC/
libogc/

Honestly, it's not so easy to compile old stuff. I'm also a bit suprised you don't have any error cause this wadmanager source is missing the bgmusic file.
