Btw tif you are willing to defuse, the format process would be simpler as the one mentioned before and you could upgrade to a 64GB sd as mlc replacemen and would get rid of any corruption.
The tooling for that will hopefully be ready by the end of the weekend.
Defuse would onl be required for the format, after that you could remove it again. If you wait a little longer it might be also possible without defuse, but that requires more testing.

Isn't a real error, the file was just already opened, so ignore that.
Then you also have some corrupted folders, you can't delete them, but you can move them somewhere, where they won't cause trouble, like a new folder in the root of the mlc. Also you won't be able to do a factory reset, as it would hang, when it tries to delete these folders.
Then you can uninstall the broken titles through the data management in the setting and reinstall them afterwards. You can look up the titles here: http://wiiubrew.org/wiki/Title_database Also make sure to delete the right part (Main Game / Update / DLC)

As for step 1, reinstalling Mii Maker. I think I've found the correct files for this. Do I need to delete anything first using WUP server/client, or can I go straight to reinstallation by using the install option in the recovery menu?

Ok I think I've gotten everything done.
I re-installed Mii Maker through WUP Installer in the Recovery Menu
I deleted all of the install remnants that were left over by the Wii U itself.
I created a directory called 'corrupt', and moved the detected corrupted folder into that.
I was able to remove the corrupted titles via the Wii U's data management system.
I was then able to redownload the titles that I wanted to, and install them through the e-Shop.
I then ran MLC Checker again, and all of the errors shown were ONLY the files within the newly created 'corrupt' folder.
I then swapped the recovery menu back to the original one that SDIO gave me, which has the dump mlc+slc option
That's currently dumping, but there's a TON of SLC related errors so far....
@SDIO & @V10lator can you have a look at the below image and see what you think? The Wii U appears to be working perfectly, so I'm not sure what this is about...

Just reading around the forums, its been mentioned that SLC errors are a result of the dumper itself, so maybe I'm good to go here? I'll post up the logs tomorrow
Everything seems to be done. The Wii U is working away perfectly as far as I can see.
I was able to dump the full nand through the browser exploit also, as well as through the USB recovery menu. My final question is, these two dumps are slightly different in size.
The mlc dumped through the USB recovery menu, is 31,205,621,760 bytes in size.
The mlc dumped through the browser exploit, is 32,044,482,560 bytes.
So in terms of which one to keep as a backup, does it matter?
I'm attaching the log for the MLC checker, which I ran after I made all of the fixes. As far as I can see, the only files showing errors now are the ones that have been moved into the 'corrupted' folder.
You don't have to keep all these corrupted files, you can delete them. It's just the broken directories, which you can't delete.
Yes the different size is expected. The nanddumper dump's the whole eMMC/sdcard through raw sdio commands, whithout going through the FSA of IOSU.
IOSU doesn't actually use all of the eMMC. It has certain predefined sizes. The recovery menu dumps through IOSU functions (FSA) and so it only sees the part, that IOSU actually uses. Using the FSA functions has the advantage, that it is read through the SLC cache. This means you could flash the mlc back through FSA and your SLC cache would be consistent, without having to flash the SLC. But if you flash back through hardware, you would still have to flahs the slc, as the hardware flahs bypasses the slc cache.
You will also notice that the slc dump is 528MB in the nanddumper and the recovery one 512. That has the same cause. The nandumper uses raw nand commands and dumps the whole pages including the RAS information. As the RAS stuff is handled by IOSU, the recovery menu doesn't see the RAS information, but only the usable date. There is a tool called nandBinFixer, which can regenerate these RAS information, so the image can be used to flash the slc back.
The advantage of the nandumper over th recovery menu is, that we don't get these strange errors while dumping the slc. I don't fully understand why we get them and in my testing they didn't cause problems. But I am still unsure how much we can trust them.
Also mlc dumps became a little less important since we learned how to format and rebuild the mlc from scratch. (still would recommend a backup)

That's great regards deleting the corrupted files, just not the directory. The only thing is there's MANY files to delete, and from my experience, they have to be deleted individually, one by one, because the WUP Server/Client doesn't handle recursively deleting multiple files, correct? If that's the case, I might just leave them be because I'm going to keep this console stock, and won't have FTP functionality to mass delete files.
And finally, re the different and dump sizes. I think I understand what you're saying. I might keep both dumps with their respective SLC and other files, just in case.

Yep, being able to understand the mlc-log was the big hurdle for me. I understand it now, but without the help of people here I wouldn't have had an idea of what to do.
I did credit SDIO, and yourself, in a separate post in the thread (the post right after I'd showed it all back working again.) I didn't mention it was SDIO who sold me the Nand-Aid because I didn't want to have SDIO innundated with requests to sell these kits to people.
