Yes, while in RXE you can update, If you want to be sure you can always update through gateway.

It won't brick emunand, works fine, but you can't boot emunand 9.6 through gateway

So wait If I update to 9.6 While in rx mode it will break gateway, which means ill have to use rx mode to use emunand? Then how would I use my red card?

gateway doesn't support 9.6 yet, so you wouldn't ba able to boot into it using gateway

Ok im really really confused and normally have a good grasp on these kind of things.
Gateway mode and rx mode share the same Emunand correct?
So if I update Emunand while in RXE I will be on 9.6, but then If I try to load gateway mode ill get a black screen right?
So really there's no way to use my gateway card and rx mode when I need to access Eshop

Updating in either GW Mode or rxTools will get you on 9.6 emuNAND.
Gateway will currently not load this, but rxTools will. So on any given emuNAND, either GW Red Card will work, or eShop will be accessible.
But nothing stops you from having 2 emuNANDs!

Also, why would you need the eShop if you have a GW? I was under the impression GW users could just install CIAs of all the updates and eShop games they wanted.

In that case, I'd recommend creating a second emuNAND on another SD Card, updating it to 9.6, and using rxTools to conduct your eShop business on your linked emuNAND.
Then, you can switch to your normal SD Card and use your GW to install CIAs of everything you bought or redeemed.
That way, your eShop account will have a legitimate record of everything you bought, and you'll be able to play it all too.

RxTools will most likely never support GW cards, rxTools is a custom firmware.
