The guide says "Backup every file on both 3DS’s SD cards to two separate folders on your computer", as well as "Do NOT delete the source system’s SD card contents if prompted". Although it doesn't specifically say to do a PC-based transfer (you don't have to, after all), it expects that the reader knows how system transfers work, or at least that they're willing to read Nintendo's step-by-step guides on how to transfer, as it doesn't detail every step of the transfer process itself. At any rate, doing a wireless transfer when you have gigabytes of data to transfer is a bad move.Well, if everybody tells me to stick to the guide and not to do anything else, its not my fault. Is from the Walmart Black Friday and indeed I did the initial setup before using the transfer since it was with nothing, I didn't format and continued to the System Transfer.

@KytuzuEX Did you go through this process?When I did my system transfer it asked me if I wanted to transfer DSiWare games and I said yes, then it copied them to my sd card and when I put the sd card in my new 3ds is installed it from the sd card
There is no functional difference between doing this and transferring the SD card's data.I agree, but it didn't work for me when I DSiWare downgraded. The only way to getting it to work was putting the source sd card straight into the target 3ds (which OP can't do as he is using a full size sd card on his 2ds)
