Yes. You can't use it at all. You need a custom firmware to install the .cia file. Scaning the qr code with your 3ds camera won't work as it was made to be installed with an app that requires a cfw.
So I wouldn't even be able to run it if I transfer the .3ds file to my sdcard? :/
No. A .3ds file is for gateway. You need to install the .cia file which isn't possible without cfw.
A .3ds file is completly different then a .3dsx.
A .3dsx can run without a cfw.
A .3ds can only be ran with gateway.

Thank you for the explanation. Are there any plans to release a .3dsx file for this? Is it even possible?
There's not much of a point with a .3dsx version quite yet, since titledb only lists .cia files at the moment. However there's a rewrite of tdb in progress that will add listing of arm9 .bin files (A9LH) as well as .3dsx (Homebrew Loader). As such, it will eventually be possible to have a Homebr3w as a .3dsx that can install other .3dsx files, though it will never be able to install .bin or .cia unless you have a CFW.
updated my HBL with this now i need to use a pin everytime i try and open it,How do i remove this pin req?
Turn off your parental controls and it will stop prompting for the PIN access to launch.
I'm having no luck with this:
It just says "Failed to download Library! Unable to continue, please try restarting the app and try again" Restarting just brings up the same problem...
I've checked the Libraries in the Homebr3w folder and it just has dkjson.lua in there. I am on 11.1 on N3DS.

Check the nightlies, the 3dsx version compiles there for the latest commit in the gh repo
