It happens even when I launch games through Nintendont also. After the unplug and the system has power again, it sees the harddrive again.
How are you launching Nintendont? Through the Homebrew Channel?

Maybe i can add a feature to boot the Gamecubes BIOS, rather than loading it from a ROM.I like what you did.

Have you tried using the CFG USB Loader Mod, that supports Nintendont?Yeah, but the same thing happens if I launch games through USB Loader GX. I don't have a channel forwarder for Nintendont at all though.

yes it does, can you take a picture of your nintendont settings?I can try that, but would it matter even if Nintendont being launched alone causes freezes?
Hmmm, does nintendont launch? Make sure your XML file looks like this:I can try that, but would it matter even if Nintendont being launched alone causes freezes?

Pay attention to "<ahb_access/>"
EDIT:
Make sure your version of IOS58 is the latest, just try reinstalling it using Wad Manager or MMM. Download it via NUS Downloader, and pack it as a .wad.
Try copying Nintendont (and some Homebrew that Doesn't work) to your HDD, remove your SD Card, and see if said Homebrew works.I've attached the picture of the settings. Is this the screen you wanted to see?
I'll check on the SD card right now to see if my xml matches that. Just to be clear, Nintendont works wonderfully when I launch and play any game, the issue is AFTER quiting out of Nintendont. It seems to break everything, my HDD isn't detected anymore, all the homebrew on my SD card freezes when I try to launch it. I'm so confused on what could be causing this. Also Wii games launch, play, and quit just fine.
since you are on wiiu are you using some fake/thrid party wiiu pro? my fake wiiu pro crashes homebrew channel sometimes lol my original one works great also i dont see anything being forced so its most likely some issue on your end on my wiiu nintendont exits just fine maybe its the game you are exiting from? does it happen on all games? or you didnt tried manny games?I've attached the picture of the settings. You can download my Modded version of Nintendont, and try it if you wish.
It's based off of 4.019.

seems to be an issue with your usb then try putting an iso in the sd card and nintendont also and exit using the sd card or some other usb device if it doesnt crash then its the usb fault remenber the wiiu usb power output is crap.I tried running homebrew from HDD with no SD card in, quiting out of Nintedont froze just like it did before. I will try your version right now!
I only have authentic controllers, and the issue happens on every single game I've tried. 10+ games.

Do you have any External Homebrew installed? Such as cIOS', Mods, etc?It still crashes and acts the same with no HDD connected.

modded homebrew channel is a no go, nintendont and modded homebrew channels dont get along.https://gbatemp.net/threads/the-definitive-vwii-hacking-guide.425852/
I followed that guide exactly, so I think its 3 cIOS, and one mod? I've also been posting in that thread to see if anyone has any idea of what is going on.
Great, did you Dump your NAND before any Significant modifications? If so, restore it.https://gbatemp.net/threads/the-definitive-vwii-hacking-guide.425852/

Yes, they may be interfering with each other.I just tried launching it through the unmodded homebrew channel and it still froze? Should I uninstall the modded one completely?
I did all the backup stuff that guide recommended.
