Noob Question = What is the difference between a linked and unlinked system(nands)? Which is better and/or why?

I have a n3ds on 9.2 and I am using gateway w/ emunand 9.5.

Originally: I had my n3ds system, installed gateway/ emunand etc. (is this linked?)

Now, I had some issues and had to reformat my n3ds's flashcard and performed a system factory restore.
I configured my n3ds normally, then created emunand via gateway which I then replaced with my previous emunand backup. (would this be unlinked?)
I did see some strange things = like with pasta cfw, I installed a few cia files, which later disappeared on normal sysnand, and re-appeared on pasta cfw.

Already have an updated 3DS XL but I'm thinking about buying a New 3DS with Alpha Sapphire because I want to buy Xenoblade and future games. I am assuming it comes with firmware 9.2 since that was when the game was released (if not, can send it back).

I also want to back up the games I already own in order to be able to play on both systems (Pokémon X, Ocarina of Time, Link Between Words, 3D Land, Animal Crossing, couple others). How would I best achieve this? Emulators would be nice as well as disabling region locking but ultimately they are not necessary.

Can I do without flashcarts, using a CFW only? Otherwise, should I invest in Sky3DS seeing as it looks like it will work on future firmwares as well?

If you have a NEW 3ds then go sky3ds (if over 9.3+) and pasta cfw w/ ninhjax (cubic ninja)
If you have an OLD 3ds (which I do not, but I believe this is the correct answer) then you should go w/ sky3ds w/ pasta cfw or (if you are able to downgrade go w/ rxtools / gateway)

My N3DS is on 9.6 should I just upgrade to 9.9 and enjoy some eshop titles before the next patch that might be more serious? From what I was able to gather it seemed that 9.6 might as well be 9.9 from an exploit/homebrew standpoint, right?

Does anybody know if ExData can be extracted from a non-hacked 3DS's SD card using some application on the computer? Or does the ExData HAVE to be obtained using SaveDataFiler?

I have an EUR region 3ds and GW. If I play a region free USA game, can I install EUR dlc cia for it? Or USA? Or is it just not possible?

Xenoblade Chronicles 3D runs strangely slowly and lagging seeming for me on Gateway emuNAND 8.1J, Running as a .3ds file from the cart.
Could it be due to the low firmware version missing some feature the game uses while rendering? Or does this game just naturally choke a lot and have low frame rate?
I'll try it as a .cia install later, but in the mean time I was curious if anyone knows more about why this is happening in the first place from a technical perspective.

Is emuNAND kind of virtual machine? If so can i install US emuNAND on Japan 3DS XL to get english menu?
Not really quite a virtual machine, though there may seem to be superficial similarities.
Yes to region swapping, but it breaks eShop access, and the only guide I found on it requires Cubic Ninja to install on the new 3ds (japanese copies cost $100+ at the moment)

I gave it brief consideration but decided against doing so personally, because I already know the system menu well enough to get by without being able to read it, and it's actually proving to be a fun time waster learning to slowly read the japanese menu.
The financial cost and broken eshop are too much in my opinion (the eshop temporarily can't be accessed from new 3ds anyways because emuNAND doesn't support higher than 4.5 on the new model)

All my worries and concerns in one post:

1) Powersaves:

I have the Datel Powersaves, Sky3DS (Blue button edition on the way), and a N3DS running 9.9.0-26U. I read of a utility to convert Card1 roms to Card2 roms, so that it saves in the rom. What utility is this? Can doing so let you use Powersaves on the Sky3DS with that converted rom to backup saves or use cheats? I read that Card2 (ORAS, X/Y, Animal Crossing) roms work fine with Powersaves - is this right?

2) Trimming:

I trimmed my Card1 roms using Sky Army Knife. Will this have any negative effects? Should I not trim them to use them with my Sky3DS? I know that Card2 should not be trimmed (correct me if I'm mistaken). It saved 8gb of space by trimming all my Card1 roms.

3) Ninjahax 2.0:

Can a system NAND backup be made with FW9.9.0-26U? Will I need to have one for using Ninjhax 2.0 with Cubic Ninja on Sky3DS? Should I wait for the next update from Smealum (referencing this tweet: https://twitter.com/smealum/status/625783132151611393)? I heard there's an app called FBI for installing CIAs (again, correct me if I'm mistaken) for Ninjhax 2.0 - is this true for a Sky3DS user? Do I need gateway to install custom themes using Ninjax 2.0, or does a Sky3DS and Cubic Ninja work fine?

Don't quote me on this, becasue I'm not super 100% sure, but I think it's required for downloading some game updates and patches, which can be required for online play, as well as free apps like the youtube app and other random things. You might be able to find like, backups of free apps, but I think they're less commonly ripped and uploaded because they're free content. Not sure if there's a way for people to rip and upload individual game patches as well, but it might be good to look into. So far everything I've done on my JPN new 3ds has been offline stuff, and I'm just waiting for emunand updates to get fixed.

You might also read further into that thread, it seems like some people mentioned maybe there being a workaround to get the shop working in region swapped emunand, but I don't really understand it all, but it might be a good read for you.

As for ease of use, that depends on how familiar you are with the 3ds menu. I still have a legit USA region 3ds as well, and if I get super lost I can always use that as a reference, but I haven't had to yet because I've been using a 3ds for many years and i have most of the menu layouts all memorized just from constant use.

1. go to the gateway 3ds site, follow the instructions to launch it, and select "Backup System Nand" in the menu
2. You can use rxtools, I have a guide in the tutorial section :)

Utilizing RXtools (And headers, from what I've read) I can play said games online, yeah?

I recently set mine up and had some of the same questions, so I can repeat what I found if it helps.
Sky3DS is by far the *easiest* method, but also one of the least feature rich options, I'm not sure if it offers a way to backup firmware, but it's so far been able to work on any firmware that is out currently. It can only run .3ds roms (no .cia installers, which let you install applications to the internal SD card and have them show up as icons on the home screen)

Gateway 3ds is the most feature rich, and what I decided to use. It's a bit convoluted but allows ways to backup system firmware and load homebrew and either .cia or .3ds roms.

For non-new 3ds models only there is a custom firmware sort of thing called rxTools. I know the least about it, but you might want to look it up and see if it is what you want.

Try downloading the patches, then redoing the modding process. Run the game with the patches and see if it will boot. I was having similar issues when modding Omega Ruby, but having the patches installed beforehand seemed to solve the issue for me.

Thank you very much for your help. I was able to get Alpha Sapphire and X to run after I deleted the old romfs and exe folders and re-extracted the decrypted roms.
