Hi everyone. I used some of the homebrew software on sysNAND before I set up emuMMC, but I made a backup of the sysNAND right away before first boot, so could I restore that and emuMMC would still work?

Yes it will work perfectly fine because emuMMC is nothing more than just an emulated NAND
It's the same like you would ask if you create an emuMMC would it affect your Real NAND.
