Just play the game without the update if theres no other purpose to install it. If the game doesnt launch without it then you dont have a choice but to install the update pkg. Some updates are game fixes

Some games are like that whereby the update pkg file is larger than the base pkg file. You first install the base pkg file then install the (larger) update pkg file.

You need to install both. They're married to each other. You can make a delta pkg, which is just the files that were updated.

In a perfect world, we'd be able to extract both package files, and repack them together, overwriting the old files (as to not waste space with duplicates), and then you'd only have 1 package file that installs everything. Is this not currently possible to do in the PS4 modding scene?

it's possible, but not recommended. doing so updates the master version rather than the app version. in pkg links, you might have seen V0101 or something similar. that is the master version. it is indeed a pkg and update together. sony even uses them.
