Didn't notice it much while playing Zelda Ocarina of Time 3DS, but playing the classic games that were part of the Ambassador program have made the issue quite obvious to me. In games like Mario where you need to simultaneously press two buttons (run and jump) it is quite annoying. I guess my hands are relatively large, but I don't remember having this issue on the DS or the PSP. For whatever reason the buttons on the 3DS feel so small to me and playing Super Mario Bros. is pointless at it feels awkward and uncomfortable.

Anyone else have this issue?

I don't have this problem at all. But my thumbs DO get sore from using the d-pad. I don't like using the analog for 4-8 directional controls.

I hadn't noticed, mostly because I've played sod all on it, but.. indeed.. you are right..
The buttons are either slightly smaller, or they're padded out a bit.
Not sure which it is, but the Mario-Thumb-Roll reveals it.

Damn.
.. Did Nintendo REALLY design this thing?!

As a big handed lefty idiot with (self diagnosed so probably not real) mild dyspraxia, I have had no problems with the face buttons- occasionally I accidentally hold L/R or let go when I mean to hold them, but that has decreased the more used to their tiny size I get...

I see no problem with the size of the 3DS buttons. I wouldn't say my hands are big (for my size - I'm 6'3"), but they aren't small either. The buttons are no bigger or smaller than the buttons on the DS Lite, which I've used for a year or two, so that may be the reason I don't have much of a problem with them.
