Read the reviews on the gamefaqs. They consider the gba version the worst.

I did enjoy the GBA version, but there are legit reasons people dislike it. Namely-

1- the graphics received the traditional GBA brightening
2- actual graphics are a strange mix of the SNES and PS1 game. Sprites are from PS1, as are battle scenes, but environments are from the SNES game
3- many of the awesome little environmental touches such as water/mirror reflections are gone (several times, reflections are used for story reasons, so it looks lazy), there are a lot of missing graphical effects. No shadows and removed lighting effects. Golden Sun did better...
4- butchered sound (and there have been amazing GBA soundtracks, so it's not a good excuse that it's on gba and sounds like this)
5- slow clunky battle physics
6- bad translation, with horrid mistranslations (how did they turn Ragnarok into kangaroo???)
7- some of the worst voice acting ever

Even after all this, i still like the gba version. Dunno why...

I bought it too [Tales of Phantasia] and like it a little. I have the 3in1 but did not use my flashcards to pirate just to have all my games on one single card, so my friends or family can play them on the retail card without worrying to damage anything.

I did not like Golden Sun a lot but still is a fair game. I still like the GBA games and the feeling of them in my hands with a hardware. Planning to buy the original GBA model but the one revamped on Dealextreme.

im waiting to get a 3in1 not really too sure where to look seeing as how i got my flashcard as a gift.
i played the first golden sun a bit through a emulator.
its not the same feeling as holding a handheld.

The gba version was more true to the translation than the Dejap version for the snes. But because it was translated by Nintendo some of the things where censored but it wasn't that of a problem. The psx translation is the best right now.

Also due to the GBA's crappy sound proccer the voice suffered including the Music (less sound channels ,worse instruments ect.)
