Nah, only accessing the eShop will affect DLC. You're free to do anything else without worrying.

...Its not so bad. Just annoying. I sort my stuff into folders and use BBM to install all the cias that were deleted (L+R+A inside folder)... I leave my 3ds alone for a couple of minutes and its all good again

None have been reported as of yet, but it's certainly a risk you'd be taking.
