Hacking Rom Icon Problem

Games like, rune factory, super mario 64 ds, mario and luigi partners in time, there icon thing has a pinkish background.
 
That's correct; that pinkish colour you see (it's actually Magenta) is the colour that's used for Transparency, and is to represent an invisible pixel. Your device doesn't support this and displays it as an actual colour instead of the transparent pixel.
 
You could probably use dsbuff.
Load the ROM using dsbuff and you should be able to get the icon from it.
Then modify the ROM icon in the way you want to and replace the ROM's icon with the modified one.
 
Maybe it's best you don't mess with the internals of a game

Why is it so important to render that transparency? You're looking at the icon for half a second.
