I wish rebuild a eShop game (legit) without the manual inside the CIA.
Do I have to edit the TMD file? If yes, how to edit?
If no, how to do this?

3DS Builder doesn't support manuals, so if you don't mind being inefficient, you could just extract and recompress it through Decrypt9 + PackHack + 3DS Simple CIA :)
