This likely can be ported to anything that uses this engine from 3ds (maybe other atlas games?). Bit of a more annoying one vs the last pokemon one, but slowly getting better, as are my debugging tools. if you run into any bugs lmk, or if other atlas games need this patch port it yourself or dm me, ill get around to it eventually. Original with ghosting ghosting fix full bloom removal

I wish rebuild a eShop game (legit) without the manual inside the CIA.
Do I have to edit the TMD file? If yes, how to edit?
If no, how to do this?

3DS Builder doesn't support manuals, so if you don't mind being inefficient, you could just extract and recompress it through Decrypt9 + PackHack + 3DS Simple CIA
