Hardware Problem while switching SD cards

I have an old model 3DS XL and I want to switch to a larger capacity SD card. However, I've noticed that after using my laptop to copy the data to the new card, my 3DS tells me I need to redownload some of my games.

I use a Gateway 3DS flashcard so the only way I can download these games is through Emunand. Are there any ways to get my games working again on the new SD card? or am I going to be forever limited to using these games on Emunand alone?

Edit: My 3DS XL is on firmware version 9.2.0-20U (not sure if that is of any importance but I figured I would mention it.) Also, if this is in the wrong forum, let me know. I figured it belonged here as this is an issue that can occur without a flashcard.
