If I leave Spotpass on for a few days and don't accept the new Pokemon, will the Pokemon just queue up so I could get a bunch of them at the same time when I do check it? Or do I have to get them 1 by 1 and check them multiple times each day?

1 by 1, you can only get max 3 pokemon a day and that's is it, if you miss 1 day without your 3ds you don't get the 3 pokemon on that particular day.

There is an update available for the Pokedex 3d app. It's pretty minor -- it just adds the features you normally gain through acquiring stickers.
Edit: There is a new "Pause" feature that freeze frames teh pokes presumably for pic taking.

Just press the "Update" button on the settings screen.
