When I go to the scripts folder on godmode9 I don’t see a finalize option, but I see two that say gm9megascript and nandmanager. Can anyone help with this?

Maybe you haven't downloaded the latest package.

The finalizing part has become mostly automated and you should just do what is on the page: https://3ds.hacks.guide/finalizing-setup

If you are using any random, outdated video on YouTube this is most likely the problem.

I dunno why you think this, but you don't need gm9 for this. Just put homebrews on your sd and you're good to go.
?Huh? The automated GodMode9 script installs the apps. I would say you need GodMode9 for executing that script.
 
I never needed godmode9 to install homebrews.
Can it be done without? Yes.
Do you want to provide step-by-step support for older, manual methods removed from 3ds.hacks.guide?

Well. I would do it if the automated thing fails. But normally it will just do everything including NAND backup. About 15 minutes later everything is done without user interaction.
