At the start of the game there is a cutscene where the snake (the player) skydives from a plane. Could someone swap the model it uses with the regular model used during gameplay?

Wrong section, buddy. This should go under ROM Hacking. Anyways, for something like this, you might be better off trying to figure out how to alter assets since MGS3D isn't a very prominent title in the romhacking community.

Cut scenes might be *.moflex ?? prerecorded videos where it's not rendering models in real time.
