Some offer less wait time between updates as well in RXTool's case, many features not found in other CFW's. And bragging rights.
I have GW, rxtools and AuReinand all on my N3DS now. I boot AuReinand with a9lh and the rest I boot into sysnand with menuhax to load.
I like rxtools the most but there is not a working a9lh branch for N3DS yet.

Just comes down to personal preference really. At the end of the day, they all provide a sig-patched environment to let you run stuff you couldn't otherwise.
