I have LMP-ng loaded on the root of my microSD right now in the R4, and my music contained in subfolders by Artist, then by Album. Works great for me (after patching with DLDI). I'll test moving the .nds to my homebrew sub-folder, if that's what you're getting at.
Edit: Works just fine with the .nds file under a sub-folder. The app seems to do a very good job with the file system i/o.
