So, everything seems to work perfect. Except for WAD Manager, is there any alternative to fix this using either a WAD program that doesn't use the cIOS or something along those lines?

your screwed now you should have done this
Install customIOS 36_R8 (very important you do this first) then update to 4.0 using the official nintendo method (far less likely to brick). Then install the patched ios60 using wadmanager 1.3 and you can boot custom channels no prob and wad manager still works.
