Hacking Game backup issues

I recently ran ModMii (a few days ago) on my Wii to upgrade from 4.1U to 4.2U. Already had HBC, BootMii and Priiloader installed though I did have to reinstall Priiloader after the upgrade. I also installed the Dark / red system menu (very nice!). ModMii seemed to work fine, but I couldn't start games via the disc channel and a few games that used to work via USB wouldn't work anymore.
To enable disc channel usage XFlak said to use DarkCorp since it patches all IOS files. Makes sense and I installed DarkCorp v1.1 without issue and it didn't affect my system menu. Disc channel worked again and I also installed NeoGamma r9 because of IOS249 rev21 which I created via ModMii's advanced menu. This all worked fine, but no matter what USB loader I use Fifa 2010 will not work (won't load the game), Animal Crossing gives a black screen (always worked before), Super Smash Brothers won't load, Epic Mickey doesn't even try as well. I can still load my backup copy of Epic Mickey via DVD, but it's frustrating trying to figure out why it won't load via USB. XFlak recommended installing cIOS249[56]-v21d2x3 and cIOS250[57]-v21d2x3 as only one game doesn't work using them, but my issues remain. XFlak has been really helpful and I thank him for a good tool and for his help, but my issue seems to be falling out of being a ModMii issue. It has got to be an IOS issue. I just today installed Hermes uloader 5.1, but since my issue continues I figured I'd post sysCheck results and see if anybody sees the solution to my issue or has any recommendations, please.

Well, I honestly didn't expect any replies and I wasn't about to sit around troubleshooting this even more as it has wasted plenty of my time already. I went ahead and restored my nand from before installing ModMii, updated only the IOS's that needed to be upgraded as well as specific Nintendo channels I wanted upgraded and all is back to normal. The previously mentioned games now work again.
ModMii is an awesome tool and is perfect for those on a brand new Wii that will only use a USB loader, but for those that have been around for a long while and have already put in some work on their system it might not necessarily be your cup of tea. At least not by going through the wizard, unless of course you're modding a new Wii. It's awesome for grabbing individual files, wads, IOS's, system menus, etc and for that alone I find it indispensable. Thank you again for all your help, XFlak!
