Deleting the App files for a RePatch?

I saw some people say that when you put files in a repatch, you can delete the original in the app folder, but when I tried running a game this way it said the files were corrupted. I'm wondering how to go about it.

It's the first time I was using rePatch so I'm not sure if I did something wrong, but the plugins were already all there.

Update:
I created a blank file with the same name, for the bigger file in 'app', and it worked.
So, doesn't seem I can just remove it out right, but I was able to by putting in a subsitute file. Saved me some space.

Probably has some sort of toc to prevent the game from booting if files are missing. File size must not matter.
