Let's say Ironfall isn't either on sysnand/emunand, and takes 500mo, can I remove it from the nintendo 3DS folder ? (0015b100)

Impossible it would show up in Emunand data management or sig patched Sysnand (for example pasta CFW) did you install the game to your Nand or something?

it was in sysnand, now I can't find it in fbi, or in data management. I just want it gone

Maybe it's only "dead data" or something ? I just don't know if that'll mess up with my title db etc.
