I was just curious if there were any 3DS Homebrew applications that can backup or store any 3DS Games digitally to a Homebrew App, or on the home menu.

I have a few physical copies of games that I would prefer being digital :P

With installing CFW use Hourglass9 and dump your game cart, either as a .3ds or .cia file.

Basically what the other people are saying.

1. Use Decrypt9/Hourglass9 to dump your gamecart to a .cia.
2. Install the .cia using FBI.
3. Extract your save files from your gamecart and import them to the backup using JKSM.
